cce26bb6b6 feat(pdftract-64j83): implement column label assignment to Span.column + Line.column
- Add column: Option<u32> field to Span in hybrid.rs
- Create layout/columns.rs module with:
  - Column struct (index + x_range)
  - assign_columns_to_spans() - assign by x_range containing bbox[0]
  - assign_columns_to_lines() - propagate via mode (>50% dominance)
  - HasBBoxAndColumn and HasSpansWithColumn traits
- Update layout/mod.rs to export column types
- Fix test fixtures in inspect/render (add column: None)

Acceptance criteria:
- 2-column page span at x0=50 -> Some(0), x0=350 -> Some(1)
- Full-width heading line -> None (mixed spans)
- Single-column page -> all spans Some(0)
- Inter-column gap -> None

a0f01977a1 feat(pdftract-64p5): implement classify CLI subcommand structure
Add the `pdftract classify` CLI subcommand with proper argument parsing,
feature gates, and path traversal protection. Add `--auto` flag to extract
subcommand.

Implementation details:
- Add Classify subcommand with --profiles DIR, --pretty, --top-k, --exit-on-unknown
- Implement path traversal protection for --profiles DIR
- Add --auto flag to Extract subcommand
- Feature-gate classify command behind `profiles` feature
- Create classify.rs module with ClassificationOutput struct
- Add unit tests for JSON serialization

Limitations deferred to bead 5.6.4:
- Built-in profiles (load_builtins() not yet available)
- YAML profile loading (requires YAML-to-Profile parsing)
- Full classification pipeline (awaits profile infrastructure)

2b94f4b675 feat(pdftract-68wfa): implement AtomicFileWriter for atomic file writes
Implements Phase 6.6.2 atomic file write infrastructure with temp-file-and-rename
pattern. File-backed outputs now write to a temporary file and only rename to the
target path on successful commit. If the writer is dropped without committing, the
temporary file is automatically removed.

Key changes:
- New AtomicFileWriter module with temp file generation (pid + random suffix)
- CLI extract command gains --output option (default: "-" for stdout)
- All formats (json, text, markdown) write through AtomicFileWriter
- Drop safety: temp files cleaned up on panic or early return
- Unit tests verify commit, drop cleanup, and concurrent write scenarios

Acceptance criteria:
- ✓ Critical test: panic mid-extraction → no partial output files
- ✓ Successful extraction: temp file renamed to target
- ✓ Concurrent extractions: no collision (random suffix)
- ✓ Drop cleanup: orphaned temp files removed

41d9ca6e01 feat(pdftract-6559n): implement render_reading_order inspector layer
Adds curved arrows between consecutive blocks in reading order with
numeric labels. Arrows use quadratic bezier curves with control points
at midpoint + 10pt downward. Limits to 50 arrows to prevent visual
clutter.

- Add render_reading_order function returning SVG path and text elements
- Include data-* attributes for tooltip consumption
- Add comprehensive unit tests (10/10 passing)
- Export reading_order module from inspect/render/mod.rs

Acceptance criteria:
- Helper compiles and produces valid SVG output 
- Layer is independently toggleable via CSS class 
- data-* attrs populated 
- Unit tests pass

6ffeccc26e feat(pdftract-67p2c): implement confidence heatmap layer renderer
Add render_confidence_heatmap() function that creates per-glyph
translucent colored cells representing extraction confidence.

Color coding:
- Red (#ef4444): confidence < 0.5 (low)
- Yellow (#eab308): 0.5 <= confidence < 0.8 (medium)
- Green (#22c55e): confidence >= 0.8 (high)
- Gray (#94a3b8): no confidence value (direct extraction)

Each cell includes data-* attributes (data-char, data-confidence,
data-span-index) for tooltip consumption by the frontend inspector
(Phase 7.9.6).

Implementation approximates per-glyph positions using span bbox
and character count, since the JSON schema only has span-level
confidence.

All unit tests pass. CSS class "heatmap-cell" enables frontend
toggling (Phase 7.9.3).

c713926673 feat(pdftract-e5lli): fix health endpoint JSON response and streaming endpoint
- Health endpoint now returns JSON with status and version instead of plain text
- Streaming endpoint now uses true async streaming via tokio mpsc channels
  - Each page is sent over the channel as it's extracted
  - Body::from_stream reads from the channel and streams incrementally
  - Bypasses cache to provide true real-time output

7a70bb82b8 feat(pdftract-ixzbg): implement regex engine wiring for grep subcommand
Implement bead 7.8.2: Build the per-search matcher from GrepArgs.
Compile PATTERN into either a literal Aho-Corasick automaton (-F mode,
default) or a regex::Regex (-E mode). Apply -i (case-insensitive) and
-w (word-boundary) wrappers. Provide a uniform Matcher::find_iter(text)
-> Iter<MatchRange> API used by the per-span matcher.

Key changes:
- Add aho-corasick dependency for fast literal matching
- Create grep/matcher.rs with MatchRange and Matcher enum
- Reorganize grep.rs -> grep/mod.rs for proper module structure
- Implement literal mode with Aho-Corasick automaton
- Implement regex mode with regex::Regex
- Support case-insensitive matching in both modes
- Support word-boundary matching (\b anchors for regex, post-match check for literal)
- Comprehensive unit tests for all modes and edge cases

db7fcf0097 feat(pdftract-4xu46): implement grep subcommand structure with clap parsing
Add pdftract grep subcommand with ripgrep-style flag compatibility.
Implements all flags from the plan options table with proper defaults:
- Literal match mode by default (-F style)
- -E for full regex mode
- -i for case-insensitive search
- -w for word boundaries
- -v for invert match
- -l, -c for output modes
- -j for thread control
- --ocr, --json, --highlight DIR
- --progress/--no-progress/--progress-json
- Feature-gated behind 'grep' feature flag

Unit tests cover all flag combinations and edge cases.
Stub implementation exits with code 2 pending 7.8.2-7.8.10.

The spawn_blocking pattern was already in place; this commit adds:
1. Documentation of the concurrency model in rustdoc and CLI help
2. Proper panic detection via JoinError::is_panic()
3. Error code INTERNAL_PANIC for panicking tasks
4. Integration test proving concurrent request parallelism

730eeffcee feat(pdftract-p7yll): implement cm operator diagnostics
Added CM_ARG_COUNT and CM_DEGENERATE diagnostic codes for the cm
operator. The cm operator was already implemented in render.rs and
type3_rasterizer.rs; this change adds proper error handling for:

- Wrong argument count (must be exactly 6 numbers)
- Degenerate matrices (NaN values or determinant == 0)

When errors occur, diagnostics are emitted and the CTM is not modified
(clamped to identity).

cd1b6377b6 feat(pdftract-saddv): implement inspector JSON-tree click navigation
Add data-span-index attribute to span rectangles for click navigation
between SVG canvas and JSON-tree panel. Updated render_spans() to use
enumerate() for tracking indices. Added unit tests for index assignment.

Created demo HTML file demonstrating the full click navigation feature:
- Click span rect -> scroll JSON tree to matching entry
- Highlight target node with yellow background for 2 seconds
- Auto-open ancestor <details> elements
- Smooth scrollIntoView with center alignment

Acceptance criteria:
- PASS: data-span-index attribute added to all spans
- PASS: Click handler scrolls tree to matching node
- PASS: .highlighted class applied for 2 seconds
- PASS: Ancestor details auto-opened before scroll
- PASS: 9 unit tests pass including new span_index test

25f1081d7d feat(pdftract-p4vzu): implement inspector render_spans layer
Implements the span layer renderer for the inspector debug viewer.
Renders SVG outline rectangles for each text span, color-coded by
extraction confidence. Red (< 0.5), yellow (0.5-0.8), and green (> 0.8)
indicate low, medium, and high confidence respectively. Gray indicates
direct extraction without OCR.

Each rect includes data-* attributes for tooltip and click consumption:
- data-text: the extracted text content (XML-escaped)
- data-confidence: confidence score or empty string
- data-font: font name (XML-escaped)
- data-size: font size in points

All 10 unit tests pass. The implementation follows the existing SVG
generation pattern in pdftract-core/src/receipts/svg.rs.

Add unified detect() method to TableDetector that combines both
line-based and borderless table detection pipelines. This completes
the coordinator bead for Phase 7.2: Table Detection and Structure
Reconstruction.

All child beads (7.2.1-7.2.6) are closed:
- 7.2.1: Line-based detection (path segment clustering)
- 7.2.2: Borderless detection (x0 alignment heuristic)
- 7.2.3: Span-to-cell assignment (centroid containment)
- 7.2.4: Header row detection (bold + StructTree TH)
- 7.2.5: Merged cell detection (missing interior edges)
- 7.2.6: Table JSON output schema integration

Critical tests pass:
- 5x3 bordered table (15 cells extracted)
- Merged header cell colspan=3
- Borderless 3-column table detection
- Two-page table continuation detection

Implements Phase 7.1.4: coverage-based fallback for Suspects-tagged PDFs.

## Implementation

Coverage calculation:
- claimed_mcids = MCIDs resolving to non-Artifact StructElem via ParentTree
- total_mcids = All MCIDs from marked-content sequences on the page
- coverage = claimed_mcids / total_mcids

Fallback rule (per plan §7.1 line 2572):
- If /MarkInfo /Suspects is true AND coverage < 0.80 → use XY-cut
- Otherwise → use StructTree

## Tests

Unit tests (20):  All passing
- Suspects false + 50% coverage → no fallback
- Suspects true + 95% coverage → no fallback
- Suspects true + 60% coverage → fallback
- Edge cases: no MCIDs, 80% threshold, multi-page

Integration tests: ⚠️ Skipped (malformed fixture PDFs)
- tagged-suspects-*.pdf have invalid xref tables
- Core functionality verified by unit tests
- Fixtures need regeneration or real-world tagged PDFs

## Acceptance Criteria (from pdftract-2w3r)

50946fc98c feat(pdftract-4my): implement serve mode integration for full-render feature
This commit completes Phase 5.2.2 by integrating the pdfium-render path
into serve mode with runtime validation and feature propagation.

Changes:
- Propagate ocr and full-render features from CLI to pdftract-core
- Add full_render parameter to serve mode ExtractParams
- Implement runtime validation in build_options():
  * Returns BadRequest if full_render requested but PDFium unavailable
  * Falls back to direct compositing if feature not compiled
- Update all three serve handlers to handle Result from build_options()

Acceptance Criteria:
 cargo build --features ocr,serve,full-render succeeds
 cargo build --features ocr,serve (no full-render) succeeds
 Runtime fallback: full_render=true with feature absent uses direct path

Notes:
- Binary size CI gate (140 MB) requires separate CI infrastructure
- Soft-mask regression tests require separate fixture work

Exit codes per plan section 6.10:
- Exit 0: all checks OK or WARN (no FAIL)
- Exit 1: at least one check is FAIL
- Exit 2: CLI parse error (clap default)

2fe45079b3 fix(pdftract-1w5u1): ensure doctor output fits within 80 columns for all modes
The detail field truncation in human.rs only applied to TTY output,
causing lines to exceed 80 columns when piping to cat or using --no-color.

Fix: Apply truncation uniformly across all output modes:
- TTY mode: Use actual terminal width from terminal_size crate
- Non-TTY/--no-color: Assume 80 columns and truncate accordingly
- Detail field max width: term_width - 38 columns

Max line width now exactly 80 characters for all output modes.

Acceptance criteria verified:
- TTY colored table with summary ✓
- Non-TTY plain text, no ANSI ✓
- --json single JSON object ✓
- --json summary counts ✓
- --features list, exit 0 ✓
- --no-color plain text in TTY ✓
- 80-column terminal width ✓
- N/A excluded from human, in JSON ✓

Verified all three output formats (colored table, JSON, --features)
work correctly. No code changes required - implementation was
already complete in output/ module.

Acceptance criteria:
- PASS: Default TTY colored table with summary

- PASS: --json output parses correctly with jq
- PASS: --features lists compiled features, exit 0

- cache directory: writable + 1 GiB free + layout version
- profile search path: YAML parse + PROFILE_SECRETS_FORBIDDEN
- ulimit -n: getrlimit check >= 1024
- available RAM: /proc/meminfo or sysctl
- system locale: UTF-8 check
- temp dir writable: TMPDIR + 100 MiB free

All checks feature-gated appropriately. Panic-safe via run_check_safe().
CLI output layer integrated with --json and --features flags.

Each check returns a CheckResult with status (OK/WARN/FAIL/NotApplicable)
and a human-readable detail message.

Checks implemented:
- pdftract binary (version, git SHA, compiled features)
- tesseract install (version check: >=5 OK, ==4 WARN, <=3 FAIL)
- tesseract languages (eng + requested langs present)
- leptonica install (>=1.79 OK, older WARN, not found FAIL)
- libtiff (pkg-config check with ldconfig fallback)
- libopenjp2 (pkg-config check with ldconfig fallback)
- pdfium native lib (version >=6555 OK, older WARN, not found FAIL)
- network reachability (HEAD example.com with 5s timeout)
- cache directory (writable, free space >=1 GiB, layout version)

- Add value_parser = ["off", "lite", "svg"] to --receipts CLI flag for clap validation

The CLI now validates receipts mode at parse time with helpful error messages.

- PASS: CLI shows proper help text with possible values

7566ab0f0f feat(pdftract-36wlt): implement verify-receipt subcommand + verifier protocol
Implement the pdftract verify-receipt subcommand and the underlying verifier
protocol. The verifier validates receipts against original PDFs by checking:
(1) PDF fingerprint matches, (2) at least one span has bbox overlap >= 90% IoU,
(3) that span's NFC-normalized SHA-256 equals the receipt's content_hash.

Modules:
- crates/pdftract-core/src/receipts/verifier.rs: verifier protocol logic
- crates/pdftract-cli/src/verify_receipt.rs: CLI integration
- crates/pdftract-core/src/document.rs: PDF parsing helpers

- 0: success

8dff70e404 docs(pdftract-6696g): add verification note for --root path-traversal protection
The --root DIR flag was already fully implemented in the codebase.
All 25 tests pass (12 unit + 13 integration tests).

Acceptance criteria verified:
- Path traversal rejected with -32602
- Absolute paths rejected when --root is set
- HTTPS URLs bypass the check
- Symlink escapes detected via canonicalize
- Startup validation for root directory

the extraction surface via the MCP protocol. The tool registry provides
typed argument schemas (JSON Schema via schemars), structured error
mapping (Rust errors → JSON-RPC error codes), and per-invocation
observability logging.

- Tool registry with Tool trait and 10 tool implementations
- JSON Schema input schemas for all tools (draft-07 compliant)
- Error code mapping: -32000 NOT_YET_IMPLEMENTED, -32001 PDF_ENCRYPTED,
  -32002 IO_ERROR, -32003 PATH_INVALID
- Observability logging: structured stderr log line per tools/call
- Integration tests: 10/11 pass (1 ignored for encrypted fixture)
- Registry unit tests: 23/23 pass

Tools implemented:
- extract, extract_text, extract_markdown (stubs pending Phase 6)
- search (stub pending Phase 6)
- get_metadata, hash (fully implemented, fast paths)
- get_table, get_form_fields, get_attachments, classify (stubs return
  NOT_YET_IMPLEMENTED per spec)

Acceptance criteria: 8/8 PASS (2 WARN for Phase 6 stubs)

Per ADR-006: stdio and HTTP transports are mutually exclusive because they
have opposite stdout discipline (stdio: JSON-RPC sink; HTTP: log channel).

Changes:
- Add clap ArgGroup with multiple(false) to enforce --stdio XOR --bind
- Default to stdio mode when neither flag is specified
- Change --bind from required String to Option<String>
- Add ADR-006 reference to help text and doc comments
- Add unit tests for CLI argument validation

Acceptance criteria:
- pdftract mcp → launches in stdio mode (default)
- pdftract mcp --stdio → launches in stdio mode
- pdftract mcp --bind ADDR → launches in HTTP+SSE mode

Implements the stdio transport for the MCP server, enabling communication
with local agents (Claude Desktop, Claude Code, Continue, Cursor) over
standard input/output with Content-Length framing.

Core features:
- LSP-style Content-Length framing with \r\n terminators
- JSON-RPC 2.0 message parsing and serialization
- INV-9 compliance: stdout contains only JSON-RPC frames
- Panic hook redirects panics to stderr
- SIGTERM handler for graceful shutdown
- Parse errors return -32700 with id: null, then continue

Acceptance criteria:
-  Piping tools/list with framing produces expected response < 50ms
-  EOF on stdin → clean exit within 100ms
-  Malformed JSON → -32700 error, subsequent requests work
-  No println!/log output to stdout (INV-9 enforced)
-  Panics go to stderr, no partial JSON on stdout
-  SIGTERM → exit 0, SIGINT → immediate non-zero exit

Tests added:
- crates/pdftract-cli/tests/mcp-stdio.rs (8 integration tests, all pass)
- All 49 existing unit tests continue to pass

e0b293c3d6 fix(pdftract-2a6rk): fix xref.rs u64 literal overflow in proptest
Fixed compilation error in xref.rs where u64 literal 0x5DEECE66D was used
with u32 state, causing overflow. Changed state to u64 for proper Java
Random algorithm behavior.

The OCG /OCProperties parsing implementation was already complete and
all tests pass. See notes/pdftract-2a6rk.md for verification.

This commit implements the Cargo.lock policy for reproducible builds
across all workspace members (pdftract-core, pdftract-cli, pdftract-py).

Changes:
- Add CONTRIBUTING.md with lockfile-update workflow documentation
- Add .renovaterc.json for weekly lockfile-only PRs (human-gated)
- Add crates/pdftract-core/README.md with rationale for checked-in lockfiles
- Add notes/pdftract-49f8.md with verification note

The Argo workflow updates (pdftract-ci.yaml) are committed separately
in the declarative-config repo.

- PASS: Cargo.lock tracked by git, not in .gitignore

- WARN: Enforcement to be completed when placeholder templates are implemented

Implement TH-07 password ingress channels for CLI:
- --password-stdin flag (reads one line from stdin)
- PDFTRACT_PASSWORD env var
- --password VALUE (rejected unless PDFTRACT_INSECURE_CLI_PASSWORD=1)

Exit code 64 for insecure password usage with stderr hint.
Stderr warning emitted when --password VALUE accepted via opt-in.

Priority order: stdin > env var > value (opt-in) > none.
Empty password (bare newline) treated as no password.

Acceptance criteria:
- --password-stdin: PASS
- PDFTRACT_PASSWORD: PASS
- --password VALUE rejection (exit 64): PASS
- Stderr warning on opt-in: PASS
- Exit codes: PASS

- Drift detection working (validate command)

e176fa68ad fix(pdftract-2hm4): fix hex string lexer invalid char handling and whitespace/comment skipping
Two fixes:

1. Hex string lexer now flushes dangling nibble when encountering invalid
   characters. For `<4X8Y>`, the X and Y are invalid, so we flush nibble 4
   as 0x40, then flush nibble 8 as 0x80, producing `\x40\x80`.

2. Fixed skip_whitespace_and_comments() to properly handle whitespace
   after comments. The previous logic only continued looping if the next
   byte was `%`, missing cases where whitespace follows a comment.

All 52 lexer tests pass.
